Give each party the two references and the crate identifier in private correspondence. Request a mapping between the references and confirmation of the last physical receipt of that crate.

You're right to challenge that. Connecting the references identifies which shipment is being discussed, but confirming handover requires a receipt or a specific custody statement as well.
